Eu praticamente mudei para docker para todo o meu desenvolvimento de ML com versões codificadas, etc, e não tenho mais problemas. Python tende a travar e queimar com mallocs, oom, problemas de instalação, etc. com qualquer atualização no sistema operacional, no próprio python ou nas bibliotecas. Infelizmente, esse é o estado das coisas ...

Atualizar pip. Instale wheel, Cython, obspy, numpy e geomag-algorthms da fonte git
pip install -U pip wheel numpy Cython Obspy

Obtenha a versão GDAL
sudo apt-get install libgdal-dev
